Which folder(s) is/are update-safe so Iām able to put some files into without deleting them whilest the future updates?

Depends on the files. 
Files for configuration of IPFire functions may be overridden by updates. All other files in directories not used by standard programs are update-safe. /root ( home dir of user root ) and its subdirectories are examples for that.
